How to put a Infinity Stone into something:

Put the Infinity Stone in your offhand and the thing you are trying to put it into in your mainhand. You should see a button, press it to put it in the thing you were trying to put the Infinity Stone into but to put the Infinity Stones in the Infinity Gauntlet, open your skill tree with the Infinity Gauntlet in your off hand or main hand. You should see buttons to add the stones to the gauntlet.
